Celtic lost home and away to the Spanish side in the group stage of the tournament but picked up six points from Rennes and Udinese.
Radamel Falcao opened the scoring tonight in the seventh minute then doubled the lead before half time.
Brazilian midfielder Diego completed the scoring five minutes from time.
In the semi-final Atletico beat Sporting Lisbon 3-1 on aggregate having also beaten Hannover 96, Besiktas and Lazio after qualifying from the group stage alongside Udinese.
Tonight’s double saw Falcao reach 10 for the competition, the same figure as Jan Huntelaar of Schalke 04.
